Interactions in aqueous urea-betaine solutions: Completed experimental and computational study
Osmolytes, well-soluble small organic molecules, are used by living organisms to control the solubility and structure of biomolecules in complex cell environments. Two groups of osmolytes are available, denaturing agents, such as urea, or short alcohols, and protecting agents, e.g., TMAO (N,N,N-trimethylamine N-oxide), betaine, etc. While TMAO compensates for the enormous hydrostatic pressure in deep-sea fish, betaine zwitterion is responsible for similar action in plants. Interestingly, TMAO also counteracts the denaturing ability of urea. Yet, joint experimental and theoretical research revealed the mechanism only recently. The mechanism of betaine counteraction is still unknown.
In this work, we completed the whole experimental data set by performing vapor pressure osmometry and density measurements to gather a complete thermodynamic description of urea-betaine aqueous mixtures up to 3 mol kg-1 concentrations. Employing the apparatus of Kirkwood-Buff inversion we have quantified the true pair interactions in the mixed solution, so-called Kirkwood-Buff integrals. These were used by our collaborators in urea-betaine force-field calibration. Our collaborative work opens the path towards the microscopic investigation of how betaine counteracts urea denaturation of proteins.

Ion-specific group contributions to salting-out of methyl tert-butyl ether
Solubility is a basic physico-chemical property which is decisive for abundance and distribution of the solute in the aqueous environment. In natural and industrial systems, the solubility is modulated by the addition of salts or osmolytes. The responsible salt-solute interactions are often labeled salt-specific and related to the well-known Hofmeister series. Recent progress in all-atom computer simulations allowed to apply exact statistical thermodynamic theory of solutions and develop a link between microscopic solution structure and macroscopic salt-specific effects. This work is concerned with the changes in solubility of technologically relevant gasoline additive – methyl tert-butyl-ether – in series of aqueous solutions of various potassium salts. Employing apparatus of molecular dynamics simulations, we quantify ion‑specific preferential binding to polar and nonpolar domains of the solute and compare determined Setschenow constants to those reported by our experimental collaborators previously.

Theoretical predictions of sublimation and conformation analysis for selected vitamins
Vitamins play a key role in various biochemical processes, the mechanism of which may be governed by thermodynamics. Theoretical predictions of the thermodynamic properties of vitamins then can serve as a valuable source of data for modeling of such processes.
Aim of this work are predictions of cohesive properties of the ideal-crystalline form of selected essential vitamins, and optionally also the conformational analysis of such molecules.
For the calculations, PBE-D3/PAW level of theory along with the quasiharmonic approximation are used.
Particular vitamins are selected according to the availability of the experimental data on crystal structures, and reasonable unit-cell size. Namely, vitamins B6 (pyridoxine), B10 (para-aminobenzoic acid), and C (ascorbic acid) are included.
For vitamins B6 and C, the only well-described anhydrate and enantiopure structures are used. For vitamin B10, beta and delta polymorphs are studied
For all considered vitamins, conformation analysis, the structure of the optimised unit cell and its energy, and phonons are calculated, leading together to the thermodynamic properties, such as entropy, enthalpy, and heat capacity as functions of both temperature and pressure.

Interakce záporně nabitých vezikulárních systémů na bázi iontových amfifilních párů s polykationty
Nosičové systémy se dostávají do popředí nanotechnologií díky cílení léčiva do požadované oblasti a možnosti delší doby uvolňování. Vezikuly z iontového amfifilního páru, které mohou být vytvořeny z nejrůznějších povrchově aktivních látek, jsou levnější alternativou k liposomům. Cílem práce byla příprava a studium záporně nabitých katanionických vezikulárních systémů s polykationtem. Katanionické vezikulární systémy byly připraveny z levných a dostupných povrchově aktivních látek, kterými jsou cetyltrimethylamonium bromid (CTAB) a dodecylsíran sodný (SDS). Na stabilizaci systémů byl použit cholesterol (ovlivňuje fluiditu) a kyselina fosfatidová (PA), která umožňuje elektrostatickou stabilizaci a navázání modelového polykationtu hydrochloridu diethylaminoethyl-dextranu (DEAE-Dx∙HCl). V bakalářské práci se nám podařilo připravit stabilní záporně nabité vezikulární systémy s navázaným polykationtem, zároveň byly získány cenné informace o připravených systémech, které mohou být v dalším výzkumu využity. Mezi hlavní poznatky patří zjištění, že systémy bez kyseliny fosfatidové jsou velmi nestabilní, na hodnotu generalizované polarizace má vliv přídavek cholesterolu, kyseliny fosfatidové i DEAE-Dx∙HCl, zatímco anizotropie je ovlivněna pouze přídavkem cholesterolu a kyseliny fosfatidové.

Optimalizace metod pro posouzení vlivu biouhlu na růst modelových rostlin
Půda je důležitým zdrojem mnoha živin, sídlem mikroorganismů a hraje velkou roli při zemědělské produkci. V důsledku stále rostoucí populace a používání nadměrného množství chemických hnojiv však dochází k velkému úbytku zemědělských ploch a snižování jejich kvality. Půdy mají tedy nedostatek živin a jsou kontaminovány. Použití biouhlu a dalších pomocných půdních látek se jeví jako slibný způsob vylepšení kvality půdy a zvýšení produktivity rostlin. Tato práce studuje vliv biouhlu na růst modelové rostliny (kukuřice setá–Zea mays) ve čtyřech odlišných půdách. Použité vzorky biouhlů mají evropský certifikát od EBC (European Biochar Certificate) pro využití v zemědělství. V rámci experimentu byl biouhel do půdy aplikován v dávkách 0, 10 a 20 g na 1 kg půdy. Kultivace probíhala v pěstebním boxu s řízeným osvitem a závlahou. Pro vyhodnocení vlivu biouhlu na kvantitativní a kvalitativní vlastnosti modelových rostlin bylo využito vážení suché hmotnosti, průběžného měření výšky rostlin a také obrazové analýzy kořenového systému. Ze získaných dat je zřejmé, že rozdíly v růstu byly ovlivněny jak aplikační dávkou biouhlu, tak i druhem půdy ve které kultivační experiment probíhal.

Sublimation, strain energies and rotational disorder of caged hydrocarbons studied using first principles
Caged hydrocarbons are a group of compounds whose three-dimensional carbon skeleton is often highly compact and polycyclic, the typical representatives of which are e.g. cubane, adamantane, diamantane, etc. In this work, a first-principles computational scheme, developed in my earlier work for the sublimation properties of cubane, is applied to a group of eleven caged molecules. Despite the curious molecular shapes, some potential applications have been devised for certain caged hydrocarbons, such as energy storage media and precursors of pharmaceuticals or explosives. Most of these uses exploit their frequent unique property – high molecular strain. The nature of their carbon skeleton usually results in a fair molecular rigidity, and possibly unusual bond lengths or angles. This manifests itself in high values of the so-called strain energy, which is also a subject of study in this work. This energy is computed using two approaches: non-strained increments and error-cancelling homodesmotic reactions. Furthermore, caged hydrocarbon molecules exhibit high symmetry, theoretically allowing their molecules to exhibit rotational disorder in the crystalline state in certain cases. This phenomenon is also studied and discussed in this work by means of DFT/PAW-PBE-based calculations.
