Lékové formy paklitaxelu s poly(laktidem-co-glykolidem): Od predikce fázového chování po jejich přípravu a charakterizaci
Paklitaxel, známý také pod obchodními názvy Taxol® nebo Abraxane®, je široce prodávaným protinádorovým léčivem, přestože je kvůli své nízké biodostupnosti podáván ve formě infuze nebo v komplexu s albuminem. Oba produkty s sebou nesou mnoho závažných vedlejších účinků a vysoké výrobní náklady. Proto existuje úsilí najít vhodnější lékovou formu pro aplikaci paklitaxelu. Nabízí se využití polymerní amorfní disperze, kde je nosičem léčiva polymerní matrice stabilizující amorfní formu léčiva s vyšší biodostupností, nebo příprava polymerních nanočástic s obdobným efektem. Výběr vhodného polymerního nosiče léčiva je v současné době stále řízen metodou pokus-omyl, přičemž je důležitá vzájemná kompatibilita. Studium kompatibility paklitaxelu a modelového biodegradovatelného kopolymeru poly(D,L-laktidu-co-glykolidu) je tématem této práce. Kompatibilitu je možné odvodit z fázového chování, které je v této práci předpovězeno výpočetní metodou COSMO‑RS kombinující kvantově-chemický model a statistickou termodynamiku, a následně ověřeno experimentálně za pomocí diferenciální skenovací kalorimetrie. Součástí studie je rovněž zkoumání vztahu mezi takto stanovenou kompatibilitou systému a vlastnostmi připravených lékových forem.

Machine learning for isotropic and anisotropic weak interactions
The OH radical is pivotal in atmospheric chemistry, yet its high reactivity poses challenges in creating a potential energy surface (PES). Although it is a common free radical, its study persists. To address its reactions in complex environments, I explore machine learning and artificial intelligence applications in quantum chemistry to model the OH radical's PES. Initially, I created an artificial neural network (ANN) for the Argon dimer and integrated it with the Chlorine radical. This system was chosen due to its asymmetrical interactions with neighbouring partners, a property shared by both the chlorine and OH radicals. This approach allows the study of additive and non-additive interactions in pure Argon and mixed systems of Argon and Chlorine. The developed approach can then be used to study interactions between the OH radical and water molecules.

Computational modelling of CO2 reduction by cobaltoporphyrin catalyst
The increasing carbon dioxide (CO2) levels in the atmosphere correlated with global warming are a challenge for humanity. Therefore, there has been an effort to either reduce its production or capture it and use it further. The second option can be realized by catalyzed electrochemical reduction, which leads to various products. To facilitate the electrochemical reduction many catalysts are being currently under development.
In our research, we have focused on the details of the catalytic mechanism of the reduction of CO2 to carbon monoxide, its energetics and how the catalyst can be tuned by alkali metal ions. The catalyst used was a cobalt porphyrin cage. We employed DFT calculations in continuum solvent to model chemical transformation, and classical molecular dynamics where the catalyst is solvated in aqueous solutions of various salts to study the interactions between the catalyst and ions with atomistic resolution. Our results can contribute to optimization and tuning of an environmentally interesting catalyst.

Conformational behaviour of ribosomal proteins
Ribosomes are essential structures for all living organisms, given their ability to synthesise proteins. This is inevitably connected to great evolutional pressure—a tendency to conserve the parts of the ribosome most vital for its functionality or only to allow modifications which improve its overall performance. With the overarching question being the examination of the evolution of the ribosome, we have chosen and studied fragments of four ribosomal proteins common to all three domains of organisms. In this study, we have used unbiased molecular dynamics simulations of the protein fragments in an aqueous solution of a given ionic strength to examine their conformational behaviour and preferences. We have then compared our results with the conformations observed in the ribosome and with experimental NMR shifts of those protein fragments measured in the same conditions. Furthermore, using the experimental data as a benchmark, we have employed an algorithm to reweigh our simulated ensembles to better represent the experimental measurements in terms of NMR shifts.

Termodynamická charakterizace fenolických rozpouštědel získávaných pyrolýzou ligninu
Lignin je komplexní organická makromolekula, která tvoří značný podíl hmoty dřevin. Při výrobě papíru se lignin separuje, což z něj činí, vzhledem k objemu světové produkce papíru a jeho struktuře, vhodný udržitelný zdroj aromatických sloučenin. V současnosti je ale většina ligninu neefektivně spalována a jen malé množství má další technologické využití. Nejběžnějším neenergetickým zpracováním ligninu je jeho pyrolýza, kterou lze získat směs nízkomolekulárních aromatických sloučenin, převážně guajakolu a syringolu. Pro které ale neexistuje zaběhnutý postup pro průmyslovou separaci. Nedávné studie navrhují nové potenciální postupy průmyslové separace ligninu na nízkomolekulární látky, které mají využití jako alternativní průmyslová rozpouštědla, jejich složky či prekurzory při organické syntéze. Pro další výzkum i průmyslové aplikace je nutné kvalitně popsat termodynamické vlastnosti jednotlivých produktů pyrolýzy a jejich typických směsí, pro které ale existuje jen malé množství důvěryhodných dat. Z tohoto důvodu se věnuji studiu tlaků nasycených par, entalpií fázových přechodů, teplot tání a tepelných kapacit syringolu, guajakolu a anisolu. Následně provedu simultánní korelaci tlaků nasycených par a souvisejících vlastností a získám tak detailní a přesný popis těchto veličin.

Modelling Strong Lewis Acids with Relativistic Quantum Chemistry
The compounds of copper in the oxidation state +3 are rare, but in recent years the interest in them has grown because of their importance in biological systems. Only recently, the Cu(CF3)3 complexes have been prepared experimentally in a cooperating laboratory. The Cu(CF3)3 complexes are expected to exhibit strong Lewis acidity, as was the case with the previously reported Au analogue. The experimental characterization of the Cu(CF3)3 complexes is difficult or downright impossible, so the aid of theory is in this case crucial. To successfully predict the properties of compounds containing metals, the use of relativistic quantum chemistry methods is necessary. In this work, I explore properties of MeCN and DMF Cu(CF3)3 complexes and their Au analogues, using both DFT and ab initio approaches employing a relativistic Hamiltonian. The effect of the solvent environment was also studied. The approaches to calculating the fluoride ion affinity (pF−), which serves as a way of quantifying the Lewis acidity of compounds, were also explored. These results were then compared with available data from literature.

Salt interactions with resilin-like polypeptides
Resilin is an exceptionally elastic and flexible protein found in insect, which has served as an inspiration for scientists in the development of reproducible resilin-like polypeptides. Owing to their unique properties, these materials have found numerous applications in various domains, including nanotechnology, biosensors, and drug delivery. Particularly intriguing characteristic of resilin is its thermoresponsiveness, wherein changes in temperature facilitate the transition between a dissolved protein phase and a turbid phase with precipitated protein. Furthermore, the addition of salts to the solution can significantly alter the phase equilibria, contingent upon the chemical structure of the salt. In this study, we employed molecular dynamics simulations to investigate resilin-like polypeptides in aqueous salt solutions (NaCl, NaI, NaSCN) at varying salt concentrations. Radial distribution functions and preferential binding coefficients served as the initial tools for analysis of the salt's effect, allowing comparison with experimental values of the upper critical solution temperature. Being in accord with the experiment, we delved into the cause of ion-specific interactions by analysing the salt affinity to individual amino acids or to groups based on polarity.
